Qual destas formas está correta se usada por uma pessoa que narra um acontecimento:

A) He thought she has not known what she is going through;

Quem narra um acontecimento conta em passado, e as orações que dependem do verbo principal recuam junto: em C, “He thought she would never know what she had gone through then”, temos passado (thought), futuro do pretérito (would know) e mais-que-perfeito (had gone), na ordem certa. B é o distrator mais forte por parecer natural, mas mistura “thought” com “will never know” e “will have to”, futuros que só cabem se o verbo de dizer estiver no presente. A comete o mesmo erro em outra direção, com “is going through” ao lado de “thought”. D usa “He thinks”, presente, que serve a um comentário, não a um relato, e E joga o principal no futuro (“He will think”), o que desmonta a narrativa de algo já ocorrido.
